I aleays rent from the French side, despite the extra passport control barriers to pass back from Swiss to the French side I have found the car rental counters much quieter. Generally save about 30% on the equivalent car rental cost on the swiss side; however it does mean driving through Geneva to get on the French motorways as you are not allowed on the swiss motorway. When hiring from the Swiss side the car has a pass for the swiss motorway built into the price.
I also prefer to avoid the swiss motorways as many years back when renting on the swiss side there was an accident on the swiss motorway and i got stuck in traffic for 1.5 hours waiting for the motorway to clear, almost missing the flight.

I live in the Alps, and I once hired a car from the French side of GVA. What a pain in the derriere that was ! Never again.
More importantly, if you saw the state of the roads out here at the moment you would not even consider getting a car without snow tyres. Chains are not a substitute. When it gets really bad you'll be using both.
The roads round here are often blocked by people who have driven up from the French cities, and are sliding all over the place.
If you have an accident, and are not using snow tyres, you'll probably be found liable whether it was your fault or not.
